It all starts when Kaito, our hero, is freshly promoted to the flying ship Variant, a defense group that operates on obscure phenomena. Close to his older sister Tatuki, his only remaining family, Kaito will very quickly find himself facing monsters that are invading Tokyo, the right time to prove himself. After some questioning about the situation, Kaito, Takuki and a third comrade Raiga, investigate some ruins spotted under Tokyo. Instances report that strange form-consuming events, and the dossier classifies the facts under the name "Matrix", which intrigue our heroes.

At the end of their expedition, they will find themselves in front of a huge door of particular design, but before they even act, they will be attacked by the Alchemists Uranos, an organization in search of a sacred object known as Anima Mundi. The battle rages on and our heroes prove to be in trouble when the guardian of the ruins appears, a huge dragon recognized as an extremely powerful demon, too much for Kaito. However, our hero will release a strange force, which he cannot control. Faced with the worsening situation, Takuki decides to face the creature alone to secure his brother's back, but meanwhile the Uranos Alchemists were able to get through the door.

But what did they find? What is Anima Mundi? What is this strange power that emanated from Kaito? This is where the adventure begins for our young hero.
